The top section of the GI-MAP is where most people’s eyes go first — and often where the confusion begins. This upper panel lists the major bacterial groups that make up your gut microbiome, separated into “normal,” “opportunistic,” and “potentially problematic” categories. Understanding this section helps you see whether your gut is balanced, inflamed, or leaning toward dysbiosis. You can explore how we interpret these patterns clinically on the GI-MAP PAGE.

The normal flora section shows beneficial organisms that support digestion, motility, hormone balance, and immune signaling. When these beneficial bacteria are low, digestion becomes more sensitive, motility slows, and symptoms become louder throughout the day.  Low flora doesn’t usually cause one dramatic symptom — it weakens the foundation, making you more reactive in general.

Just below that, you’ll see the opportunistic bacteria category. These are not necessarily “bad,” but they become problematic when they grow too high, especially strains like Klebsiella, Citrobacter, Morganella, or certain sulfur-producers. When these numbers rise, fermentation becomes more aggressive, leading to pressure, bloating, and food reactions.

Think of the top section as the “ecosystem snapshot.” It tells you whether the gut is calm, crowded, imbalanced, or inflamed before you even look at the deeper markers.

Another important clue in the top section is the balance between beneficial flora and opportunistic bacteria. When beneficial bacteria are low and opportunistic bacteria are high, symptoms tend to be more cyclical — better in the morning, worse in the evening, or fluctuating based on meal timing. The top section also hints at stress involvement. When beneficial microbes like Lactobacillus or Bifidobacterium are low, it often correlates with high stress and low vagal tone. These patterns create the stress-reactive digestive symptoms that occur later in the day or after heavier meals.

If yeast overgrowth is present elsewhere on the test, the top section becomes even more important — because yeast tends to proliferate when beneficial bacteria are suppressed. That imbalance creates cravings, bloating, or fogginess after meals.

Finally, permeability plays a role in how to interpret the top section. When lower sections reveal elevated zonulin, the top section tells you how resilient or vulnerable your gut is to those permeability changes. A weakened flora base amplifies permeability-driven symptoms. 

Learning to read the top section of the GI-MAP gives you a clear view of your gut’s overall balance — which microbes are supporting you, which are irritating you, and how reactive your system may be.
