When your gut flares, it’s common to feel like your entire immune system becomes more reactive — skin gets sensitive, fatigue increases, headaches pop up, or you feel achier than usual. This isn’t a coincidence. Gut irritation triggers an immune cascade that affects the whole body, which is why flare-ups often feel systemic rather than purely digestive.
The first part of this response comes from secretory IgA (sIgA). When the gut lining encounters stress from dysbiosis, yeast overgrowth, or irritants, sIgA rises to protect the barrier. This immune activation can make you feel “inflamed” even without major digestive symptoms.
If inflammation escalates, calprotectin may rise, signaling irritation in the gut lining itself. This releases cytokines that travel through the bloodstream and increase sensitivity in muscles, joints, and even the brain. This is why a gut flare can create brain fog or fatigue that feels out of proportion to the meal or event that triggered it.
Intestinal permeability, driven by elevated zonulin, intensifies the effect. When the gut barrier loosens, more particles pass into circulation, raising immune activity across the body. People often describe feeling puffy, reactive, or “inflamed everywhere” during these periods — classic signs of a permeability-driven flare.
Yeast overgrowth — especially Candida — can add systemic symptoms by releasing metabolites that stress the liver and immune system. This creates irritability, sugar cravings, fogginess, or headaches that often peak during flares. Even digestion itself becomes affected. Low pancreatic enzyme output can make meals harder to tolerate during flares, increasing bloating and further activating the immune system.
